ASOIAF/Game of Thrones: Why are so many fans sure that Daenerys will go mad?

I would not say that all fans were sure. I would say there was considerable debate.

I don’t think she’s crazy, personally. What I think is that she is a destructive force of nature that knows no boundaries. Most people would think twice about razing a city to the ground; most people would weigh political consequences before crucifying 163 (or 167) random slave masters to make a point.
On the other hand, I’m quite sure that most people would NOT go from teenage sex-slave to conqueror of Slaver’s Bay, freer of tens of thousands of slaves, the face of a popular revolution and conqueror of the Dothraki people in a couple of years. Say what you want about Daenerys, she’s got courage, she’s got balls, she’s bold, she does have a heart; she’s got great destructive power and, while she Refused the call for a while, in the end she went with her destiny. Which is to conquer and kick ass.
Criticism of her political policies are mostly right on. If they seem a little harsh from some quarters, well, I think that’s mostly reaction to the worship she gets.
In the end, though it doesn’t matter whether Dany is crazy or not.
That’s for historians to decide, ultimately. When the smoke from her destruction has cleared, maybe she will be looked at at crazy. But if it ends in a peaceful reign, she’ll be looked on as great. If it doesn’t, she’ll go down as mad in the histories.
Sometimes I think the two sides of the crazy/genius Targaryen coin are exactly the same.
I don’t think she is personally. For me, criticising Daenerys is like criticizing a hurricane. I mean, sure, I wouldn’t want to be caught up in one, but when it comes it comes and from afar there is a beauty to it.
But there’s no doubt that she is a destructive force. It’s a huge continent sized omelette she’s set on making and you know what goes into making omelettes.

As for Rhaegar… It is true that he doesn't have a reputation for madness, sure. He has a reputation as a pretty boy goth minstrel warrior who set men and women’s hearts alike a-flutter.
But he also started a war because he was convinced his son was the Messiah.
